On my KE playthough I had 2 out of the 3 wisp essences before skyhold but then I also had a mod that increased drop rates on that PT. If you look at the quests for the KE spec, it will list sub-regions where the pure wisps are supposed to spawn in (since it looks like you didn't really follow the intended arc for the spec quests on previous playthoughs) Wisp Essence (not to be mistaken with Spirit Essence) are not very common.
